video obscures menu and other windows

When playing a movie using VLC or the totem media player, the video itself appears on top of anything else present on the screen. This is somewhat problematic because when I need to access a menu in VLC, it sometimes extends down into the region of the video, making it impossible to see the content of the menu. Also, when I drag another window over the video, the video itself shows right through. Do I have something misconfigured?

Yes.

But honestly it could be a lot of things.

If you have compiz fusion running, disable it and see if it helps.

Yes, disabling compiz fusion (via the system -> preferences -> appearance -> visual effects -> none) fixed the problem. I'd like to have some compiz effects running though. Any pointers as to how I can get the two to run together without any problem?

Trial and error - put one compiz function on at a time and see what happens, then leave off any that interfere with vlc. Sounds as though you had opacity enabled, try turning that off first.

If I go into compizconfig settings manager and uncheck every box, I still get this problem. Is there anything else I can disable that's not in the settings manager?

Not that I know of.
My be that your system and compiz are not compatible - you may have to choose between functionality and looks!
