The fact they "moved to Gnome" but still made the desktop look exactly like Unity. The new desktop is not as keyboard friendly as Gnome but I am getting used to it. Other than that, all is well for me.
I'm still on 16.04, so this might not apply for long, but the fact that I can't make a window's style shortcut simply by copy and paste of executable to the desktop has always annoyed me. The process to make a "launcher" is way more time consuming that copy/paste.
The difficulty in changing themes as compared to other distros.
.....also orange.....ftlog give users an easier way to change it. lol Thankfully there's Arc Dark for that.

The one thing I found that I disliked is that I can't seem to find any way to install just the main system and interface/desktop environment without all the unnecessary software installed. It would be nice if you could just install the bog standard OS and DE without having to have things like "Pidgin Internet Messenger", "xfburn" etc. As some people may wish to use alternatives to these but you get these by default. Would be lovely if you had no non-important/required applications install by default!
Some of the flavours have minimal install options, have you tried one?
