Question Is there a way remove vanilla gnome and keep ubuntu's GNOME in 20.04.1?

I am trying to clean my distro by removing old packages and things that I don't need anymore.

Vanilla GNOME is one of them.

Problem is that: There are many Vanilla's GNOME packages which Ubuntu's GNOME uses. I wonder how can I remove Vanilla GNOME by keeping Ubuntu's GNOME safe!?

Ubuntu uses Gnome Shell with a couple of their own customization's. Removing vanilla Gnome as you put it would break the system.

But isn't there any way to purge remove only those packages needed by Vanilla Gnome?

There are a large number of shared packages and it would be less work reinstall if you want a vanilla Ubuntu desktop. Might be best to leave it as it is.
