todo.txt if you want a simple to-do application (http://todotxt.org/). Todo.txt itself is just a formatted text file, but there are multiple GUI applications that use it as a back end.
If you'd like something that's more of a note taking application that has check box functionality, I like Zim and QOwnNotes. Both use text files as their data store.
I'm sure there are others, but these are ones I've used and can recommend.
Cherrytree editor .. in Software Centre .. is my favourite note manager.
Write hierarchical notes, use tags to link themes.
Thanks everybody, http://todotxt.org/ would probably work here. I've tried Cherrytree and it's pretty cool for notes, I didn't notice any specific checklist features. Please feel free to mention others.
