[elementary os] Latest kernel upgrade broke something

Hello dearest ubuntu community. You've been a great help in the past, I hope you will be again!

Today my elementary os came up with an update which I proceeded to install without looking up what it was (yay me). Turns out it was the latest kernel (or so I think: 4.4.0-45) which -seemingly- installed without issues. After 10 minutes I tried installing something else (git) which failed with some error messages regarding the kernel. I restarted, the system loaded, same issue. I spent the best part of the day googling the issue with little success since I know little about the actual problem...

    Here's what apt-get upgrade returns:
    Code:
Reading package lists... DoneBuilding dependency tree
    Reading state information... Done
    Calculating upgrade... Done
The following packages were automatically installed and are no longer required:
      dracut-core kpartx linux-headers-4.4.0-38 linux-headers-4.4.0-38-generic linux-image-4.4.0-38-generic linux-image-extra-4.4.0-38-generic python-dbus
      python-httplib2 python-keyring python-launchpadlib python-lazr.restfulclient python-lazr.uri python-oauth python-secretstorage python-wadllib
      python-zope.interface
Use 'sudo apt autoremove' to remove them.
The following packages will be upgraded:
      libmysqlclient20:i386 mysql-common youtube-dl
3 upgraded, 0 newly installed, 0 to remove and 0 not upgraded.
5 not fully installed or removed.

Exactly the same problem on Peppermint 7.

Are you low on disk space by any chance?

EDIT: or were you at the time of the upgrade

Re: [elementary os] Latest kernel upgrade broke something

I solved the problem, or so it seems, apt no longer returns errors. I tried several things so I will try to guide you.

First of all the problem seemed to be with the latest kernel update 4.4.0-45-generic. Before continuing, assuming your installation is bootable, check which kernel you're using:
    Code:
    uname -r
    Mine returned 4.4.0-43-generic

Then find out how many kernels are installed
    Code:
    ls -l initrd*
This line of code no longer works for me, I'm gonna just assume its ok. Before that it returned 3 kernels:
    4.4.0-38-generic
    4.4.0-43-generic
    4.4.0-45-generic

At some point before the problem first showed up I had initramfs-tools and dracut at the same time, causing a conflict. If you only have one of them, leave it as is.

Just to be sure, I tried installing the kernel my system was using:
    Code:
    sudo apt-get install linux-image-4.4.0-42-generic linux-image-extra-4.4.0-42-generic
Since your system already loads without errors and everything seems to be working fine, you need to remove leftovers
    Code:
    sudo apt-get autoremove
The removal script returned a couple of failures regarding missing directories so I created the missing directories, script went on no problem after that.

I will not mark this as solved until someone wiser than me confirms my steps and someone with the same problem tries it.
