If you have encrypted your HDD you need to run the web browser as root when you want to login to your vpn.
In terminal:
gksu firefox
In firefox:
https://portal.company.com
username
password
then your rsa/sms code
first time it will ask you for your root password, after this guide you're good to go. We are almost 10 people that uses Linux full time at work and this guide from Pulse Secure works great for us.

guys I am not sure this is the right place for what I am asking but I'd like to ask your help to solve an issue I am experiencing with my VPN connection. I use Ubuntu 16.04 and I can connect successfully using the script. However after exactly 20 minutes the VPN drops.
Here is the log I get :

No matter which client I use to connect, after 20 minutes I get kicked out. Is there a way to modify the settings to try to void this behavior? Any idea of what could be going on?
