May i know what is this transparent box?
and i how do i fix it?

Cycle through your applications with "Alt-tab". Perhaps it is a notification or dialog box from another application.

Or it's a 1:1, rectangular magnifying glass--which is not very helpful.

It appears to be when i exit all my applications the transparent box disappear.

Do you have any conky instance running ?
What is your graphics card model ? Drivers ? and if you mentioned the Ubuntu version you have this problem, would be helpful.
