Despite parsing through the menu options, I cannot find 'lxpanel'.

I apologise, I have found lxpanel and unticked the boxes:

However the results are the same.

Hmm, would you happen to have a second transparent panel above the bottom one ?
Edit : or have you connected a second screen with a different resolution at some point ? What is the output to xrandr ?

I have no transparent panels (this is a relatively fresh install).

I have a laptop (it's screen cannot be used) that uses an external screen as it's main screen.

    Xrandr produces:
    Code:
    Screen 0: minimum 320 x 200, current 1280 x 1024, maximum 32767 x 32767
    LVDS1 connected 1280x800+0+0 (normal left inverted right x axis y axis) 261mm x 163mm
       1280x800 60.0*+ 50.0
       1024x768 60.0
       800x600 60.3 56.2
       640x480 59.9
    VGA1 connected 1280x1024+0+0 (normal left inverted right x axis y axis) 338mm x 270mm
       1280x1024 60.0*+ 75.0
       1024x768 75.1 70.1 60.0
       800x600 72.2 75.0 60.3 56.2
       640x480 75.0 72.8 60.0
       720x400 70.1
HDMI1 disconnected (normal left inverted right x axis y axis)
DP1 disconnected (normal left inverted right x axis y axis)
HDMI2 disconnected (normal left inverted right x axis y axis)
DP2 disconnected (normal left inverted right x axis y axis)
DP3 disconnected (normal left inverted right x axis y axis)
VIRTUAL1 disconnected (normal left inverted right x axis y axis)

Could it be the bigger screen is using your laptop dead screen resolution or windows size or something ?
Edit : sorry, it's way past time to log off for me. Please have a look here : https://wiki.ubuntu.com/X/Config/Resolution

I did a rough comparison of the border differences, and apparently the windows maximise to a size of 1280x800, which is indeed the size of the defunct laptop screen. The actual screensize is 1280x1024

No need to apologise, you're helping me for free and your help is greatly appreciated. The fact the problem has been identified means that a solution will be much easier to develop. I'm guessing there must be an inconsistency somewhere in the software settings, because the background is sized correctly even if maximise isn't. In the meantime I'm going to see if I can use a resolution that both screens share.

I cannot test, maybe something along these lines : http://forum.lxde.org/viewtopic.php?f=47&t=36489

Edit : I know this is for trusty, may be an idea here : http://ubuntuforums.org/showthread.php?t=2214380
I may have missed it, which Ubuntu release are you running ? > Edit 2: 13.10, it is in one of your screenshots..

This has been extremely helpful (thank you very much for your help). Apparently the laptop screen is still on and isn't disabled when an external monitor is connected or when the lid is closed, disabling it with xrandr allows it to go fullscreen, but I recall a bug from my previous experience with xrandr when configuring resolution that xrandr doesn't tend to save it's settings.

Do you know the solution to that problem would be?

Re: Maximise does not full screen properly in any application

I'll look again tonight, last night I searched for the exact file to modify to make it permanent. But the file is different for different releases, especially after moving away from the ancien xorg.conf. I'll double check.

    Edit : please have a look here : https://wiki.archlinux.org/index.php/Xorg
The /etc/X11/xorg.conf.d/10-monitor.conf file is what I had in mind, provided the file location is correct.
