Also, can you bring up the 'Run a command' box by pressing Alt+F2, or does nothing happen?

    How would I check?
I have access to the machine via SSH.

The GUI starts with the machine so it boots straight up after booting

    Alt+F2 does not work.

I can only bring up the file browser by pressing F3

Hmm, you only have access to the machine via SSH, you say - why is this? Are you intending to use the server with a GUI or on command line only?

I wanted to set up a GUI as well as SSH. I had SSH, but wanted to set up the GUI

I have had similar issues when using Gnome Classic on my laptop running Ubuntu 12.04. Press Ctrl+Alt+Tab and you can see that the panels are present, just like the task switcher you get by pressing Alt+Tab; the panels are just hiding behind the desktop. While holding Ctrl+Alt, press Tab until a panel is selected and release all the buttons. Do that again for each panel, until you have selected them all and they should appear in the correct places on the desktop. You may have to click on them to make the auto-hide feature work, if you have selected those features.

This procedure should also work for Xfce and maybe Unity or others. Which graphics engine are you using?

Ah, I see. The general consensus is that it's better to run a server with no GUI (see here for reasons).

Can you open applications via Terminal, such as by typing

    Code:
    nautilus &
    ?
