As koleo said, you'd need to disable the file manager managing the desktop in Ubuntu Tweak. In anything but Unity, you can also disable the global menu instead. But you shouldn't be seeing that in Unity - it resulted from a clash between the global menu code and Nautilus, there was a hack to fix it, and the hack was removed because it was inconsistent, but as far as I knew, all of that happened only on Shell.
Edit: I can't quite make it out in your screenshot, either, and you might be talking about a different problem than I think. Could you post a cropped version of that area of the screenshot at full res?

Question for folks using Tint2: can Ubuntu's indicator-applet be used with it? Or does it use its own system tray? Does that question even make sense?
Having installed tons of ppa's and selfmade deb's I expected a harsh time upgrading from 11.10 to 12.04, the opposite was the case: no issues whatsoever (besides a few small visual deviations with shell and gtk themes because of the upgrade to gnome 3.4).
