To be honest if you are looking for good books about using the command line... a physical book the author Mark G Sobell..... His books are all for beginners... but go into detail.... i think using his books for reading material while using the online books for practical reference you will learn alot faster and get best of both worlds....

I have like the 2nd edition of Linux in a nutshell, which is very helpful, also explains some of the older/unused shell conventions which I might come across.
It's up to a much more modern edition now, but I daresay it's still as good.
http://wiki.bash-hackers.org/ is also a good resource to learn more about Bash scripting. They have a List of Bash online-tutorials with overviews and recommendations.
+1 Great idea and resource
A further idea, would it help to add a second column to the master index, in addition to linking to the book or resource use the second column to link to the post that introduced the item, because those posts often contain brief introductory comments about the item or comparative comments about other resources.
I imagine an awful lot has been written about the CLI and I think this thread will continue to grow for a while.
My personal suggestions for something to add to the list:

- open source and free
- written for understanding without specialist knowledge
- contains links to similar topics, both internal and external links
- the linked item is an introductory item explaining the basics and history of Command Line Interfaces

Debian Reference Card (Previously known as Quick Reference)
- a simple short summary primarily as an English pdf
- ( Ubuntu is of course Debian based )
- from here with related documents in other formats and languages
