Linux does not use exe files. However you can use Wine which allows you to run some applications in Linux some work fine, some dont wat exe is it ?
you could also look into virtual machines and run windows as window within linux allowing you to run your windows programs.

what type of program is it, unless its a game then you can probably get a linux native alternative which are usually better than the windows versions

Before you try to install IE9 you might want to go to the wine web page to see if it compatible.

Internet Exploder will not work in Linux, i suggest Firefox or another browser.
If you use virtualistaion through Virtual Box or Vmware then you can use it.
The real question is why ?
if it is for support or testing then yes use Virtualistion

Microsoft probably needs 10 years to make IE works like Firefox but by that time, Firefox would be even better
exe files can't be run in Linux unless you use Wine, Virtual Machines or Dual-Boot Ubuntu and Windows.
If you ask for my opinion, I would recommend to run every program on its native platform.
