I don't know if you are still having this problem, but just in case.
I was having this same problem. I just fixed it by first removing (complete removal) the version of enigmail installed from the Ubuntu repositories. I then downloaded Enigmail directly from the website.

I chose "Linux (x86-64)" and "Thunderbird 3.1" (there were two options, I picked the top one, which was listed as

I installed this version directly in Thunderbird, and it worked like a charm.
