downloading and compiling packages from commandline

how would you install applications starting from scratch? I know using the command line is faster, but i can't get used to it and am starting to write commands on paper...

more specifically, i am trying to install Arduino on a 64-bit jaunty?, which requires latest stable Java libraries and a few of its own version, as well as avrdude, which only comes in source. no help whatsoever.

to elaborate on my plan, i'm trying to develop a step-by-step tutorial to connecting microcontroller boards. burning software is another step...

please post links to tutorials of some relevance, i hope i am not posting in the wrong forums, thanks for any help!
