I don't know if there's a Linux-friendly version of Yahoo Messenger, the only copies I've used were written for Windows. Perhaps someone else can help us here...
You might want to consider "Pidgin" as an alternative.

Pidgin works fine for me to connect to Yahoo. Where exactly are you having trouble using Pidgin?

Pidgin is great for text IM, but unfortunately, it doesn't support voice and video at the moment. GyachE is a specialized Yahoo alternative with video (and outdated voice) capabilities, although the interface is a bit messy and seems geared towards chat instead of private messaging.
