there is only one Applications Menu in Cairo-Dock.
most of the time you won't use it though (make a new launcher if you often use a program :-) )
Cairo-Dock also lets you have several docks (and you don't need to grab a PPA ^^ )

yes, report it to the devs of the drivers of your graphic card, it's maybe a regression.
a Compiz-stand-alone + 2 GLX-Dock (1 panel + 1 dock), and I get a pretty and very reactive interface (that behaves not very differently from Unity actually).

I believe you don't need it (Metacity or Compiz can do the job), so turn it off (in the config panel in advanced mode, in "System")
I recommend GLX-Dock, you can just scroll up/down on its switcher, or directly click on the right desktop, or (with middle-click) select the desktop/window you want.

with GLX-Dock you could prevent this launcher from grouping with the taskbar.
