I've got several large disk for movies and my experience is I've had better luck with NTFS......just my opinion.
Try WINFF.....it might be something usable. In the repositories.
Are you able to boot a CD/DVD? Sounds like a possible UEFI problem.

Whenever I have a "problematic" USB.....I use a WIN utility by Hewelett Packer called "HPUSBDisk.exe".
You can get that error "Missing Operating System", when booting from a USB when it hasn't been formatted correctly before transferring the OS to it.
Did you install Ubuntu in a seperate partition or did you install "WUBI" within WIN?

10.04 is not Unity. More than likely your Window Manager is Meta-City.....if you don't know what a window manager is....then it's Meta-City. :) Try another theme if you've been theme swapping.
Are you running Compiz? If so try disabling it. Have you got any window managers other than Meta-city running?
If your on updates why would it be unpatched? For your info FF, Chrome and Chromium all open magnetic links on my system. 12.04
