This got resolved automatically through the updates (no longer an issue now I am on Ubuntu 12.10). I have also installed MegaGlest and it is working fine too.

This is now resolved with the latest version of wine.

The issue got resolved after installing Gnome Shell and using it while logging in.

I am wondering why I did take so much time to find it. It is definitely better (at least in terms of performance)...
