This should fix it for you.
#!/bin/sh
export XLIB_SKIP_ARGB_VISUALS=1
LD_PRELOAD=/usr/lib32/libv4l/v4l1compat.so skype
exit 0
Edit /usr/lib/nspluginwrapper/i386/linux/npviewer
add the following line BEFORE the last line of text
export GDK_NATIVE_WINDOWS=1
Save.
Restart any applications using flash.
My girlfriends MSI Wind is fubar now also in 9.10. I remember reading that 10.04 would be the fix date for her netbook. So back on 9.04 until then. :(

Worst case scenario remove pulse audio. There are guides how to do so.
Is gstreamer0.10-plugins-ugly installed? If not install it and see how it works. Mediabuntu repo of course.
Did they finally get around to fixing the 64 bit flash?
I would give it a try before wipe an Ubuntu install. Have had really good luck with vmware. Watch netflix, and convert wmv to mp3 all the time in virtual machine np.
it very well could be one of those flash in Linux quirks. Even though it is much better than it use to be. It is still not quite windows quality. There are a couple of things that have to launch...
Glad could help. Enjoy!
Easiest thing would be launch it at startup. Not a pretty solution but should work.
You could remove pulse audio and if that does not help reinstall it.

You can uninstall the version you have, and then install the one from the mediabuntu repo. Have you made sure your mic is working? Is it muted? You may also want to uncheck let skype manage sound or...
I do playback on my 64 bit os. So unless it is hardware specific bug. Dunno. I would reinstall it all from the mediabuntu repo.
What ajgreeny said. Be sure to grab gstreamer0.10-plugins-ugly . For some reason that does not automatically install, and will cause problems.
I am guessing 64 bit os?

Have you reinstalled all the codecs from mediabuntu repo? I did not have luck with the generic ubuntu one. Be sure to grab the gstreamer0.10-plugins-ugly also. You may also want to make sure DMA is...
Sadly in a way agree with you. In theory it is great, and once get it going it is just ok. Jack of all trades. Master of none. :(
Glad could help.
Thankfully pulse is mostly ok on my system, but here is a little bit on it.

you can delete the directory, and next time install something it makes another. No harm no foul.
Why not try them all out, and see what suits you best. What is best for you may not be for anyone else.
It likes to mute itself. Check to make sure mic is not muted. You may have more than 1 mic jack.
Sadly nothing is perfect. If it were not for nagging virus issues then would be using Windows myself. You might try removing pulse. Pulse is ok but not perfect.
