Right-click the launcher and click "Properties"; then click the "Permissions" tab and at the bottom you should find an option to make the file executable.
You can just download the Linux version of the launcher from Mojang's website. To run it all you should have to do is right-click the launcher and open it with whatever Java version that you have.
MATE is an awesome desktop. Vastly superior to Unity, in my opinion. It has much more customizability, and it has all of GNOME's applets.
I haven't had any problems with Oracle Java 7, and both OpenJDK 5 and 6 work okay as well.

Try completely uninstalling OpenJDK 6 and the java plugin that you installed and instead, install Oracle Java. This link should help you.

I would recommend that you don't use Frostwire. That program, like Limewire, is very susceptible to viruses. While it is very difficult to infect Ubuntu directly, a virus can always hijack Frostwire...
