From your output, it seems you might have installed sun java without removing open djk. I think you have to remove one of them.
You can also try the Synaptic Package Manager. Go to System>Administration>Synaptic Package Manager and do a search for whatever application you are looking for.
I had the same problem and then I remembered IPV6.
Open Firefox and type about:config. Scroll down to network.dns.disable IPV6. If it says

I also had a very slow Firefox when I upgraded my wife's computer. I disabled IPV6 in Firefox and that fixed the problem. This looks like a step backwards. This problem did not exist in 9.04.
You say you upgraded from 8.04 to 9.04. You have to go from 8.04 to 8.10 to 9.04 if I am not mistaken. Also, I think a clean install will be much better. Just my 2 cents worth. Good luck.
