Well, your suspicions were correct. The FAT type changes file permissions - and the ext2 type doesn't have these problems. Thanks for your help.

I had to re-install my nvidia driver, but after doing this from the command line via Dark Aspect's method, I noticed that my xorg.conf was not being correctly...
