    It appears that Windows is in legacy mode and Ubuntu in UEFI mode, on separate drives. The Windows drive has a Windows bootloader, the Ubuntu drive has an EFI partition with Ubuntu bootloader.

    The reason why it didn't work, was that after rebooting the Windows partition wasn't mounted, so the directories the XDG_*_DIR pointed to didn't exist.

    Best to use /etc/fstab to mount your Windows...
