Update - I've tested the installation in freshly installed Ubuntu vms. Apart from first having to install curl, in 64bit Maverick and Natty I get exactly the situation I've described.

I think not. As I see it, having a common home folder is good for upgrading / reinstalling, but with dual boot, you'll get the problems you've found.
