    The manual install simply means you need to install the binary nvidia driver after installing Ubuntu - make sure you've got the nvidia-current package installed (this installs the binary driver)....

    No idea, I don't use macfanctld on my MBP5,1 - it seems cool enough without it. Perhaps you could try resetting the SMC to see if that helps with cooling issues?

    If its a corrrupt EFI flag it would be worth trying to dump the output for all of the EFI variables - you can do this from a refit shell with
    dmpstore -b - you can also actually save this to a file...
