Not always but sometimes the readme file says you must use sudo or true root to install correctly.
you can safely use the second partition without losing the restore function to put windows back on the computer or windowsxp, If you ever need to replace with windows i think you must type alt+F10...
the last partitions are for system restore of factory default OS.
try changing the boot order in the bios.
It is probably installing grub to the fist drive while the bios is told to boot the second drive. I have had that problem with multiple sata before.
