Most probably the flash drive is formated as FAT32 which means there is a 4 GB file size limitation.
You could either split the file into two parts or format the drive as ntfs or another filesystem...

Iirc, its stored in the .recently_used file (could be a typo there) in your home directory . Just remove/empty the file anyway you want and the list should be gone i suppose..
Post the contents of the file so that we could take a look at it; (run from a terminal window)
cat /etc/apt/sources.list.d/ubuntu-wine-ppa-maverick.list
Compare the UUID/device label of the current swap partition with the relevant line in fstab and see if they are the same.
sudo blkid -c /dev/null
cat /etc/fstab
Use chown on the mount point (replace 'username' and ' /media/data' accordingly)
sudo chown username: /media/data/

From what i know, some files are ignored if there isn't any difference between the file you currently have and the file on the server. There is no need to re-download them.
Are the files on a NTFS partition? If that is the case, you cant set linux filesystem permission on those files.
You'll need to either mount the partition with the exec flag or move those files to...
Install the guest additions in the VM > Set shared folders from the menu > Mount the share in the guest
