I have the same issue with a Denon 2809.
Its worked fine with my hardware setup for many many many ubuntu releases until today with 12.04.
And here's the boxee guisettings.xml section for audio:

No passthrough - but at least stereo is working with the Audio Output Device set to "stereo"

I got the regular install to work when I removed my KVM from the keyboard / mouse path and connected them directly. Apparently having the keyboard / mouse plugged in anywhere other than the usb port...
A little more information:
When I exit the first ubuntu CD boot menu and then run the CD Defect check I get this error:
