That link is about GNOME Shell. Are you really using GNOME Flashback (you mentioned fallback and gnome-panel...)?

What problems did you had? Or still have? GNOME Flashback (3.35.1) now has experimental desktop icons. Also what problems you have with icons in panel? Is there bug report?

You had problem because gnome-flashback did not install needed configurations files. There will be update that will fix that. And then you should have also gnome-flashback profile. I don't know if...

GNOME Flashback now provides upstream compiz configuration. Check CompizConfig Settings Manager, what profile it uses now?

It is not a GNOME Classic... Compiz & Metacity sessions are GNOME Flashback. GNOME Classic is GNOME Shell with extensions. :)

If you are using session that use gtk-window-decorator with metacity theme then you need update/change theme setting under org.gnome.metacity. If that is not your problem, then just ignore. :)

That directory shows application name instead of filename. If file exists cp will overwrite it.
Now that you say that you don't see file I would say that you had dropbox.desktop file in /usr/share/applications. Why it works? Probably some application is comparing files and if they are not equal...
You can try to copy that file. Edit that Exec line then copy file:
sudo cp ~/.config/autostart/dropbox.desktop /usr/share/applications/dropbox.desktop
