I just installed maldet but I still tried those commands and this is what I got.

maldet -d gives me "maldet(8571): {update} latest version already installed."
maldet -u gives me "maldet(8660):...

The file in question did run on a web server (not any more of course). I kept it for my investigation. When I open the file I can see it is not what I wrote so I know that it is compromised.
