    Have you tried booting a livecd/usb and seeing if all the drives are detected? That might rule out a software issue with that install, or confirm it's an issue with the hardware itself.

    Remove the top two drives and then insert one of them and run this command:


    sudo dmesg

    And see if there are any indication that the drive is trying to spin up or not.
