Chris, maybe you installed with 'sudo ...' ? Then you probably have to change ownership of the ".lionsden"-folder since it is now owned by root.

make clean and then
make to compile. Then
./cairo-dock. For me it works and looks very nice with Xgl/Compiz. Don't know how it will look without.
