Wow this is a wealth of information. Currently I have Ubuntu running off a persistent 32GB thumb drive. I have been reluctant to take the plunge on my Y400 and wiping win8 and installing Linux.
I think the relationship would be mutually beneficial. It is a shame that they couldn't work it out.

A virtual machine of some sort would be best. You should think about using one of the many media players available on linux. In my experience the performance isn't that great using Wine.
The ./folders are hidden folders. You need to turn on the option to "view hidden files"
I use Nero to Burn ISOs in windows and I never lower the burn speed. I have not run into any issues either.

restart command is used to restart a particular process. If you want to restart the computer try
sudo reboot
What happens if you try:
sudo poweroff
What happens if you switch to a different icon theme. Does the trash stay full using a different icon theme? Then completely delete the OSX icon theme and reinstall it and switch back.

I haven't heard of issues formatting large drives with NTFS. You should be able to format it as one whole partition if you wanted. NTFS partitions can be up to 16TB in size.

I would use the entire USB drive for Ubuntu. Doing anything else would force you to create partitions on the drive and that may be more of a hassle than it is worth.
