I know that this wont help the quality, but i am converting all my music to flac for the sake of them all being the same format, and since their all varying quality, i want them to be flac.

my question is:

Will converting to FLAC cause a loss in quality, like OGG to MP3 would?

No, there will be no loss since FLAC is a lossless codec. However, if you decide to compress that same file once again with a lossy codec (mp3, ogg vorbis, aac) then you will lose even more information than the compressed file originally contained. That will give you a twice lossy compressed file, and most likely will not sound pleasant.
