Update a program installed from source

I was searching around for an answer to this question and couldn't find one. Does anyone know what is the best way to update a program that was installed from source? For example wine-rc5 to wine-1.0.

Download the new version; remove the old version; install the new version from source. HTH.

Thanks, I just wasn't sure whether the uninstall would remove configuration files/etc
