Seconded. The Joker is an amazing bad guy when done well (there are different versions of course).

Vader is the only villain on the list that is even worth mentioning, and I can't quite say his image hasn't been tarnished by the newer films.

And many many more.

Note: I had to go through the list and remove more then half of what I wrote. On second though alot of the characters I had put down were not technically villains.

The Sandman(Dr. Jonathan Crane) from the Batman Begins movie was a great bad guy; Henri Ducard played by Liam Neeson (http://www.imdb.com/name/nm0000553/) was by far one of the coolest bad guys.

don giovanni. the opera's been around for over 200 years and people are still refering to him as 'the hero'. i was in a production once where the director wanted to show how giovanni "wasn't such a bad guy after all". he abandoned this notion when reminded that don giovanni was a murderer and a rapist.
