On Ubuntu 18.10 the launcher no longer shows all of my running applications.

For example, right now I have Kdenlive and Gparted running but they don't show on the launcher bar. If I hit alt+tab then I can switch to them.

I have the same problem with other programs from time to time. It doesn't seem related to the programs themselves.

I have launched these programs from the 'show applications' list in the launcher itself, so the desktop files are obviously OK.

Screenshots attached, showing these programs running, and the launcher not listing them, but alt+tab switcher showing them.

Any ideas?

If I restart the gnome shell, all my running programs appear in the launcher.

One of your screenshots, with KDEnlive, does not show the launcher at all? Is it set to autohide?
