Hello, I recently upgraded to Xubuntu 16.04. On Thunar, I have the checked the "sort folders before files" option. But whenever I try to save a file, or open a file manager through a program, the folders and files are sorted together, which makes navigation much more difficult (given my messy organization).

How can I change the settings, to sort folders before files?

Right click in the list of files you are presented with and choose what you want there.

Thank you. What is the name of the program being interacted with in this case, if it is not thunar?

It's not a program. It is the file picker widget of the graphics toolkit used by the program that called it.

The wiget toolkit provides the file chooser dialog, not the file manager. The settings for sorting and bookmarks have to be made in each. The file chooser will have a different appearance depending on the tookit (gtk2, gtk3, qt) used by the application.
