After install I have setup some keyboard shortcuts for navigating Windows:

I don't understand the difference between "Switch applications" and "Switch windows".

I expect "Switch windows" to scroll through all the icons on the workspace when I press alt + tab and "Switch windows of an application" to do the same but only for that application such that if I had multiple terminal windows open it would only switch between them. This is the behaviour I am used to on Cinnamon.

But the behaviour on Gnome is the same for all three shortcuts - it switches between windows. I remember having this problem a few months ago on another computer but I can't remember if / how I fixed it.

Any ideas?

I'm not sure this will get you what you want, as I am just stumbling through my first use of Gnome in years. but try opening Gnome Tweak (Super key, then type "Gnome Tweak") and clicking on the Extensions tab in the left sidebar. Maybe the Alternatetab will do what you're wanting?
