All I really want is the fix for Bay and Cherry Trail processors. I understand that 16.10 has this. Is this a matter with apt-get or something else? And will my files and apps get changed?

Please review this page:

No harm will come to your files, even in worst case scenario and you bork the upgrade the files will still be intact, and can be accessed via live sessions and other methods.
( If you run a reliable backup program, then this is really a non-issue, anyway. And you really should have a backup system in place)

Apps will get newer versions. So those can change or not change depending on what the new version adds, or doesn't add.
