The Menu Editor in xfce seems to make problems when you use it to rearrange or hide menu-items.
Hiding just a single menu item may cause loss off an undefined number of items in the menu.
Even the desktop-right-click menu is affected.
To solve this, i deleted the XML-file xfce-applications.menu in /home/my name/.config/menus .
After that i just had to populate the favorites section, as it was empty.
Enable "show hidden files" in your file manager will make it easy to find the file.

I still prefer to use alacarte to edit the whisker menu; it also edits the main menu if you use that. Menulibre is not so simple to use, nor as intuitive in my opinion, but that could just be me!

On Ubuntu Studio, both menulibre and alacarte and whisker have issues like what mook described. I also had to delete a file to get my menus repopulated again.
i don't do anything but add or remove from Favorites now. Hopefully the bugs will get fixed in Ubuntu later on.
