Mate Advanced Menu Doesn't appear above windows when pressing the Super key

This is only the case when I enable Compiz. I can't seem to find a solution elsewhere. Any help is much appreciated, thanks in advance.

If I understand you correctly.
Under Compiz-Setting Manager on the left tree click Window Management and then on the right tick the Place Windows box

Place windows is already enabled. It looks like this is definitely the place where I'd sort it, but I'm not sure what way to configure it.

Keyboard Short-cuts are kind of dodgy right now.
But try this to see if it is what you are after.
Compiz Settings Manager left tree General Compiz Options click that and there will tabs at the top one of them will be Focus and Raise Behavior and below that a drop down set that to Off.
You may have to log out and re-login.
