Linkman is the only software that makes me return to windows, that is something that I really miss and I am looking for alternatives.

I use a personal wiki for this - lots of those - http://www.makeuseof.com/tag/4-of-the-best-personal-wikis-to-keep-you-organized/ . There are many other ways to do it too - since you are running Linux, perhaps something like Wallabag would be useful? I'm completely addicted to that and since it is F/LOSS, it will never go away completely.
BasKet Note Pads http://basket.kde.org/ is sorta like OneNote.
Tools like this are extremely personal. It is unlikely you'll ever find something identical, but if a slight change in work-flow is an option, you may find something that is actually better. Probably not, but we never know.
