I am not getting root access. Any help would be great.

What you get shown are warnings, not errors. You not getting root access probably has other causes. Still, you may want to subscribe to the bug LP#1264368.

What exactly has updating flash to do with using nautilus as root? I can update flash using the package manager, no file manager involved.

At this point how I update flash might be secondary. Being new to Ubuntu that was the fastest/easiest known process to me.

If you install flash using the package flashplugin-installer from the software centre, you'll get security updates along with all other updates to your system. That's the easiest process. Unfortunately, Adobe doesn't provide anything more than security updates, but I found that I rarely need flash anyway.
