I don't know if Gnome Classic can do that.
But I'm sure gnome-fallback(or is it flashback) can.

What else might I be gaining or losing by using that version of Gnome, in comparison to Classic?

There are two "Flashback" possibities. One is Compiz, and the other... can't remember.

The Flashback Compiz has settings for "always on top", but it seems to have no effect. Is there something else I need to do?

Success! Flashback Metacity does what I need!

flashback with compiz can be pretty odd at times.
Sometimes it needs a few extra tweaks initially to get it going.
(If you use unity, and log into flashback compiz, the first time you might need to set the window decorations, among other tweaks, at least I have)
But you can get the panel stuff by running
super + alt +right click on panel to give you the panel control options.

flashback with metacity is far easier to navigate.
Which you seemed to have already grasped.
