Ubuntu Unity is the original install on this PC. Lately I have been using the Ubuntu GNOME option from the session drop down menu found at the Log-in screen. My question is: Are they both using the same underlying OS? (13.04) with just a different shell? Do I have to login and update each one separately? are there 2 separate OS directories or do they have common files?

Yes, same system, same gnome libraries in fact. You are just starting a different user interface suite of programs when you log in as one or the other. When you update your system (via apt-get, sotfware updater, or synaptic, etc) you are updating all the software.
