I've installed MATE over a minimal console install of Ubuntu 12.04. I'm using Compiz, and everything is great except I can't seem to change the font size or style for my title bar. Changing any other font works fine, it's just the title bars. Any help here would be greatly appreciated.

I am guessing you are using Ubuntu tweak to change the font?
There is some problem in it which doesn't change the font of title bar in particular.
Install gnome tweak tool and from there you will be able to do so without any problem.

I am not, neither tool will work for me as they require to download almost the entirety of the ubuntu-desktop and gnome-shell packages. Which is what I wanted to avoid by starting from a console install.

All I've done is install the mate-desktop-environment and all its dependencies. So I'm using the classic 'Appearance' window to do the customizations.
