Hi guys! I have scoured through Google and the Ubuntu forums but cant seem to find anything at all.

My problem is this: I really like the messaging tray of Gnome 3. The pop-up that shows up on the bottom right corner up receiving a new message in empathy. But upon updating my gnome shell, the popup that shows up is really weird with no place to type anything or even read the message. Just one tall dark bar.

Attached picture to show you what it is like:

Really need some help here!

I'm getting the same bug on Ubuntu 12.10 running Gnome 3.6. Did you ever find a solution to this issue?

You have to be careful with themes. 3.4 themes will wreck 3.6, particularly notifications.

Go to extensions.gnome.org and install the theme changer extension.

Get a real 3.6 theme and put in ~/.themes Log out and in again.

Then use Tweak Tool to select the theme.

Might I suggest XGnome Enhanced from

http://browse.deviantart.com/customization/skins/linuxutil/desktopenv/gnome/gnome/?order=5#/d5iweo6

as a starting point that I know works properly

I also use the Gnome PPA to complete all the Gnome bits.
