Dual screen - java app opens in centre of screen

I am using dual screens in Unity with the Nvidia driver. I have a java application that I have to use that keeps opening in the centre of the screens because it thinks the desktop middle is there.

It's really annoying because this application opens new windows every time I do something and they appear smack in the middle.

Is there any way to force the application to open either left or right?

I have tried using compiz settings manager and "place window". It works to a point but opening up windows inside the application jumps from one screen to another. It's better but not perfect.
