Is there a way to specify where an app will start on the desktop, i.e. the x/y position where the window will open?

You can download wmctrl from the Ubuntu Software Center and use it to write a Bash script which can place windows and more - tips for using it:

If you use Compiz as your window manager (like with the default Unity 3D setup, for example), you can define window positions, desktops (and many, many more options) using CompizConfig Settings Manager.
